Anatosuchus was named by Sereno et al. (2003).
It was assigned to Mesoeucrocodylia by Martinelli (2003); to Comahuesuchidae by Sereno et al. (2003); to Notosuchia by Turner (2006), Fiorelli and Calvo (2008), Sereno and Larsson (2009), Turner and Sertich (2010); to Crocodyliformes by Bronzati et al. (2012); and to Uruguaysuchidae by Pol et al. (2014), Fernández Dumont et al. (2024).
