Mekosuchus was named by Balouet and Buffetaut (1987). Its type is Mekosuchus inexpectatus.
It was assigned to Mekosuchinae by Willis et al. (1993); to Mekosuchinae by Rio and Mannion (2021); and to Mekosuchini by Molnar et al. (2002) and Ristevski et al. (2022).
