Brachysuchus was named by Case (1929).

It was synonymized subjectively with Phytosaurus by Kuhn (1964), Charig (1967).

It was assigned to Phytosauria by Case (1929); to Phytosauria by Huene (1942); to Phytosauridae by Stocker (2010); to Phytosauridae by Stocker and Butler (2013); and to Mystriosuchinae by Kammerer et al. (2016).
