Prozostrodon was named by Bonaparte and Barberena (2001). Its type is Thrinaxodon brasiliensis.

It was assigned to Cynodontia by Bonaparte and Barberena (2001); to Galesauria by Bonaparte (2012); and to Prozostrodontia by Martinelli et al. (2017).
