Mastygocercus was named by de Beaufort (1926) [Sepkoski's age data: T Mi-l-u R Sepkoski's reference number: 915]. Its type is Mastygocercus vermiformis.

It was assigned to Apodes by de Beaufort (1926); and to Anguilliformes by Sepkoski (2002).
