Hipposyngnathus was named by Danil'chenko (1960) [Sepkoski's age data: T Ol-l Sepkoski's reference number: 915].

It was assigned to Syngnathidae by Danil'chenko (1960); to Gasterosteiformes by Sepkoski (2002); to Hipposyngnathinae by Fritzsche (1980), Fierstine et al. (2012); and to Eogastrophinae by Jerzmanska (1968), Přikryl et al. (2016).
