Polyglyphanodon was named by Gilmore (1940). It is the type genus of Polyglyphanodontidae.
It was assigned to Sauria by Gilmore (1940); to Teiidae by Carroll (1988), Gao and Fox (1991); to Polyglyphanodontidae by Gilmore (1942), Sulimski (1975), Longrich et al. (2012); and to Polyglyphanodontinae by Estes (1983), McCord (1998), Nydam (1999), Xu et al. (2014).
