Isodontosaurus was named by Gilmore (1943). It is not extant. Its type is Isodontosaurus gracilis.

It was assigned to Anguidae by Gilmore (1943); to Lacertilia by Carroll (1988); to Agamidae by Alifanov (1993); to Lacertilia by Estes (1983), Gao and Hou (1996); to Iguania by Gao and Norell (2000); to Isodontosauridae by Alifanov (2000); to Iguania by Conrad and Norell (2007); to Pleurodonta by Reeder et al. (2015); and to Iguanomorpha by DeMar et al. (2017).
