Wannaganosuchus was named by Erickson (1982).
It was synonymized subjectively with Allognathosuchus by Sullivan et al. (1988).
It was assigned to Alligatoridae by Carroll (1988); to Alligatorinae by Erickson (1982), Wu et al. (1996), Brochu (1999), Jouve et al. (2008) and Martin and Lauprasert (2010); to Globidonta by Farke et al. (2014); and to Caimaninae by Rio and Mannion (2021).
