Pantopholis was named by Davis (1887) [Sepkoski's age data: K Sant Sepkoski's reference number: 915]. Its type is Pantopholis dorsalis.

It was assigned to Enchodontidae by Woodward (1901); and to Alepisauriformes by Sepkoski (2002).
