Protopsephurus was named by Lu (1994). Its type is Protopsephurus liui.
It was assigned to Protopsephurinae by Grande and Bemis (1996), Grande et al. (2002); and to Polyodontidae by Grande and Hilton (2006), Zhou and Wang (2010).
