Protozyga was named by Hall and Clarke (1893). It is the type genus of Protozygidae.

It was assigned to Zygospirinae by Mitchell (1977); to Atrypidae by Temple (1987); to Protozygidae by Williams et al. (2002); and to Atrypida by Sepkoski (2002).
