Ctenoptychius was named by Agassiz (1838). Its type is Ctenoptychius apicalis.
It was assigned to Petalodontidae by Woodward (1889), Hay (1902); to Janassidae by Jordan (1963); to Petalodontida by Zangerl (1981); and to Belantseidae by Lund (1989), Ginter et al. (2010).
