Bajacythere was named by Carreño and Cronin (1993) [Sepkoski's age data: T Eo-m]. Its type is Bajacythere bajaensis.

It was assigned to Trachyleberidini by Carreño and Cronin (1993); and to Podocopida by Sepkoski (2002).
