Cianotremella was named by Canu (1911) [Sepkoski's age data: T Dani Sepkoski's reference number: 1066]. Its type is Cianotremella gigantea.

It was assigned to Cheiloporinidae by Bassler (1953); to Cheilostomata by Sepkoski (2002); to Microporoidea by Brezina et al. (2021); and to Microporidae by Håkansson et al. (2024).
