Bandaomys was named by Tong and Dawson (1995). Its type is Bandaomys zhonghuaensis.

It was assigned to Chapattimyinae by Averianov (1996); to Stelmomyinae by Tong (1997); to Rodentia by Dashzeveg and Meng (1998); and to Ctenodactyloidea by Li and Meng (2015).
