Prohalicore was named by Flot (1887) [Sepkoski's age data: T Mi-m]. Its type is Prohalicore dubaleni.

It was assigned to Halicoridae by Trouessart (1898), Trouessart (1904); to Sirenia by Zittel (1925); to Prototheriidae by Kretzoi (1941); to Sirenia by Sepkoski (2002); and to Dugongidae by Palmer (1904), Domning (1996), Berta (2017).
