Stygiochelys was named by Gaffney and Hiatt (1971). Its type is Stygiochelys estesi.
It was assigned to Baeninae by Holroyd and Hutchison (2002); to Eubaenina by Hutchison and Holroyd (2003); to Baenodda by Lyson and Joyce (2010); to Baenidae by Gaffney and Hiatt (1971), Carroll (1988), Bryant (1989), Lyson and Joyce (2011); to Eubaeninae by Joyce and Lyson (2015); and to Eubaeninae by Gaffney (1972), Lyson et al. (2016).
