Pachydyptes was named by Oliver (1930).

It was assigned to Anthropornithinae by Simpson (1946); to Palaeeudyptinae by Marples (1952), Brodkorb (1963); to Sphenisciformes by Sepkoski (2002); to Sphenisciformes by Ksepka et al. (2006); and to Spheniscidae by Lambrecht (1933), Lowe (1939), Simpson (1971), Jenkins (1974), Carroll (1988), Mayr (2009), Park and Fitzgerald (2012), Worthy and Nguyen (2020).
