Apterodon was named by Fischer (1880). Its type is Apterodon gaudryi.
It was assigned to Hyaenodontinae by Savage (1965) and Van Valen (1967); to Hyaenodontidae by Andrews (1906) and McKenna and Bell (1997); to Apterodontinae by Lange-Badré and Böhme (2005), Grohé et al. (2012) and Solé et al. (2014); and to Apterodontinae by Borths and Stevens (2017).
