Meniscomys milleri was named by Macdonald (1970). Its type locality is Sharps (SDSM V-5362), which is in a Geringian terrestrial horizon in the Sharps Formation of South Dakota.
It was recombined as Crucimys milleri by Rensberger (1980), Rensberger (1981) and Rensberger (1982).
