Bagaraatan was named by Osmólska (1996). Its type is Bagaraatan ostromi. It was considered monophyletic by Currie (2000).
It was assigned to Tetanurae by Osmólska (1996); to Coelurosauria by Holtz (2000); to Theropoda by Currie (2000); to Maniraptora by Rauhut (2003); to Tyrannosauroidea by Holtz (2004), Choiniere et al. (2010); and to Tyrannosauridae by Słowiak et al. (2024).
