Taxonomy
Pontobasileus was named by Leidy (1873). Its type is Pontobasileus tuberculatus. It was considered monophyletic by Uhen (2008).

It was synonymized subjectively with Zeuglodon by Zittel (1894); it was considered a nomen vanum by Zittel (1925); it was considered a nomen vanum by Hulbert et al. (1998); it was considered a nomen dubium by Uhen (2008).

It was assigned to Zeuglodontia by Leidy (1873); to Zeuglodontidae by Trouessart (1898); to Basilosauridae by Hay (1902), Trouessart (1904) and Hay (1930); to Archaeoceti by Kellogg (1936) and McKenna and Bell (1997); to Pappocetinae by McLeod and Barnes (2008); to Georgiacetinae by Gao and Ni (2015); and to Protocetidae by Berta (2017).
