Apatopus was named by Baird (1957). It is considered to be a form taxon. Its type is Otozoum lineatus.

It was assigned to Apatopodidae by Baird (1957), Kuhn (1958), Kuhn (1963) and Haubold (1969); to Parasuchia by Haubold (1974); to Parasuchidae by Rainforth (2007); and to Phytosauridae by Haubold (1971) and Hunt and Lucas (2007).
