Polythalamia was named by Debrenne and Wood (1990).

It was assigned to Sphinctozoa by Debrenne et al. (1990); to Solenolmiinae by Senowbari-Daryan and Rigby (2015); and to Cryptoporocyathidae by Debrenne and Zhuravlev (1992) and Debrenne et al. (2015).
