Cleidothaerus was named by Stutchbury (1830) [Sepkoski's age data: T Mi-l-l R Sepkoski's reference number: 899]. It is extant.

It was assigned to Pholadomyoida by Sepkoski (2002); and to Cleidothaeridae by Vokes (1980), Lamprell and Healy (1998), Bouchet et al. (2010).
