Protobaetisca was named by Staniczek (2007). Its type is Protobaetisca bechlyi. It is the type genus of Protobaetiscinae.
It was assigned to Baetiscidae by Staniczek (2007), Staniczek et al. (2022); and to Protobaetiscinae by Godunko and Sroka (2024).
