Prototrox was named by Nikolajev (2000). Its type is Prototrox transbaikalicus. It is the type genus of Prototroginae.

It was assigned to Prototroginae by Nikolajev (2000), Nikolajev (2007), Allsopp and Schoolmeesters (2024).
