Paulacoutomys was named by Vucetich et al. (1993). Its type is Paulacoutomys paulista.
It was assigned to Echimyidae by McKenna and Bell (1997); and to Octodontoidea by Arnal and Vucetich (2015), Marivaux et al. (2017).
