Prophaethontidae was named by Harrison and Walker (1976). It is not extant.

It was assigned to Phaethontes by Olson (1985) and Carroll (1988); to Pelecaniformes by Mayr and Smith (2002); to Pelecaniformes by Mayr (2005); and to Phaethontiformes by Bourdon et al. (2005) and Mayr (2015).
