Zapatadon was named by Reynoso and Clark (1998). Its type is Zapatadon ejidoensis. It was considered monophyletic by Reynoso and Clark (1998).
It was assigned to Sphenodontinae by Apesteguía and Novas (2003), Rauhut et al. (2012), Cau et al. (2014); and to Sphenodontidae by Reynoso and Clark (1998), Apesteguia et al. (2012), Reynoso and Cruz (2014), Herrera-Flores et al. (2018).
